With Mikel Arteta table toppers under pressure to match City's win over Leeds on Saturday, William Saliba and Jurrien Timber squeezed home their 15th and 16th goals of the campaign from corners, to seal a third straight win over Liam Rosenior's Blues team.
Sandwiched in between the Gunners strikes, Chelsea levelled when Piero Hincapie scored an own goal from Reece James corner that flew into his own net in first-half stoppage time.
However, Rosenior's hopes of pulling back the deficit for a second time in a fiercely contested London derby disappeared after Pedro Neto's red card.
